چکیده

Alternative splicing of a single pre-mRNA can give rise to different mRNA transcripts. Alternative splicing of premessenger RNA is an important layer of gene expression regulation in eukaryotic cell. Consequently, alternative splicing is an important mechanism for generating protein diversity from a single gene. Due to all these important aspects of genomic alternative splicing mechanism that produces different mRNA’s, biologists require means of analyzing and visualizations of the alternative splicing forms. In this paper, we consider ways of drawing a given alternative splicing graph on the plane. Given an alternative splicing graph G = (V,E), here in this paper we show that computing the crossing number of a given upper drawing ASG can be done in O(|E| log |E|) time. The optimal (fewest crossing) drawing of alternative splicing graphs is related to the long known difficult problem of crossing number. Here we propose an efficient branch-and-bound recursive algorithm with heuristic searching strategy. Some experimental results are also discussed in the paper.

Role of Aberrant Alternative Splicing in Cancer

Alternative splicing can alter genome sequence and as a consequence, many genes change to oncogenes. This event can also affect protein function and diversity. The growing number of study elucidate the pathological influence of impaired alternative splicing events on numerous disease including cancer. Here, we would like to highlight the significant role of alternative splicing in cancer biolog...

The Alternative Splicing Gallery (ASG): bridging the gap between genome and transcriptome.

Alternative splicing essentially increases the diversity of the transcriptome and has important implications for physiology, development and the genesis of diseases. Conventionally, alternative splicing is investigated in a case-by-case fashion, but this becomes cumbersome and error prone if genes show a huge abundance of different splice variants. We use a different approach and integrate all ...

A polynomial delay algorithm for the enumeration of bubbles with length constraints in directed graphs and its application to the detection of alternative splicing in RNA-seq data

We present a new algorithm for enumerating bubbles with length constraints in directed graphs. This problem arises in transcriptomics, where the question is to identify all alternative splicing events present in a sample of mRNAs sequenced by RNA-seq. This is the first polynomial-delay algorithm for this problem and we show that in practice, it is faster than previous approaches. This enables u...

ASGS: an alternative splicing graph web service

Alternative transcript diversity manifests itself a prime cause of complexity in higher eukaryotes. The Alternative Splicing Graph Server (ASGS) is a web service facilitating the systematic study of alternatively spliced genes of higher eukaryotes by generating splicing graphs for the compact visual representation of transcript diversity from a single gene. Taking a set of transcripts in Genera...

Transcriptome and Genome Conservation of Alternative Splicing Events in Humans and Mice

Combining mRNA and EST data in splicing graphs with whole genome alignments, we discover alternative splicing events that are conserved in both human and mouse transcriptomes. 1,964 of 19,156 (10%) loci examined contain one or more such alternative splicing events, with 2,698 total events. These events represent a lower bound on the amount of alternative splicing in the human genome. Also, as t...
